I suggest that you start by picking a realistic BMEP for the fuel that you intend to use in the engine. This and a reasonable piston speed will help you to determine how many cylinders are in your engine.
Have you read both volumes of The Internal Combustion Engine in Theory and Practice by Charles F. Taylor?
